A web directory is a structured link collection that is usually manually managed by (often voluntary) editors. Before adding a website to a web directory, the editor often visits the websites, create a short summary and determines the correct category/categories. Therefore web directories are usually not as up to date as search engines but contain mostly relevant websites. Whereas search engines include every known website (unless forbidden), a website owner often has to apply to be added to a web directory.
